Ok I'll give a quick overview of our environment and see if anyone can help.
Our environment is purely Terminal Server 2008R2, to be more specific it's Citrix XenApp 6.5. For a little over a month now Adobe Reader has been crashing IE with the following error in the event log:

Faulting module name: ntdll.dll, version: 6.1.7601.123136, time stamp: 0x55a69cec
Exception code: 0xc0000374
This crash, is completely random, not reproducible (as it will break for a user several times, logging the message, and then the user will be fine again). We do know it's reader causing the problem because the users report opening a PDF from the internet (or the company intranet) and it crashes.
We have discovered that if the user opens Adobe Reader and leaves it running in the background the users do not face the problem.
We've also discovered that if you disable the Adobe Reader plugin in IE the problem also goes away. (The documents open in Native Adobe Reader)

OS: 2008R2
Reader version: 11.0.12
IE Version: 9
What we've done so far:
Cleared an effected users user profile, problem came back. (Though it's not consistent which users have the problem and as stated it will randomly fix itself).
Turned off protected mode via Registry.
Looking for any ideas here, but know we're a large organization and suggestions like "Re-install" will take a Change request and I'll have to have some pretty significant information that it will fix the problem to be able to push that through (as it may introduce other problems).
